I built this computer almost a year ago now and until today it has worked perfectly with zero issues. I shut it down this morning and just turned it on about an hour ago.

Immediately i noticed the video card fan was on FULL BLAST and screaming. I got the 1 long 3 short beep error so ofcourse no video came onscreen.

I held the power button down and the computer shut only to quickly power up, power down power up, power down over the next few seconds. I unplugged it. Plugged it back in and hit power. Same deal.

Thankfully my motherboard has a power button directly on it as well, so I hit that and the computer powered up normally but hit a "windows did not start properly and cannot repair itself" error. I clicked ok and the computer shut off. I hit the MB power button again and it started up completely normally and I'm using it as we speak.

Sounds to me like the tower's power button has a short in it which would explain the weird off on off on flickering...but still doesn't explain why the video card was freaking out so bad.

Ideas?

Your video card is overheating. By the time you opened the case and played with the internal power button it must have cooled down a bit thats why it beeped like that.
